Stumbled on the Unity Launcher API. Using gobject introspection, counts, emblems and menu items can be added to the launcher, which is pretty much what the panel applet did. So the idea now is to port the panel applet to a full gtk application, and have that application communicate with the launcher. Currently, if you copy rn-unity.desktop to /usr/share/applications and run it from the launcher (have to fix the paths first), you can click the button and update the count.
