Implemented special cases where uploads have failed and remote files need to be merged into the local database.

Todo:
- Come up with a sequence of test cases to make sure that the methods are working as expected.
- Do the same thing for downloads, so that there is better checking and remote files will not be uploaded over the top of good, local data.
