add back the processing of mirprotobuf to Doxygen, which keeps our docs update, and  lets us run process_doxygen_xml.py properly when we want to update the symbols.map for that library. Adding capnproto made a variable a list including protobuf and capnproto directories, and this was semicolon-delimited in creating Doxyfile from Doxyfile.in (and doxygen needs whitespace-delimination)
