mcmctree. I have added an option of automatically adjusting the step

lengths for proposals in the MCMC algorithm. The program will use the

burn in to automatically adjust the step lengths, using those values

specified in the control file as initial values.

(method = 1) is broken for the free-ratios model (model = 1) from

versions 4.3 to 4.4d inclusive. When codeml runs, you will see

calculation of dN and dS by the YN00 method (Yang and Nielsen 2000)

has been broken since Version 4.4 (February 2010). A bug was

introduced when I changed the character coding in Version 4.4, so that

this bug affects Versions 4.4, 4.4a, 4.4b, and 4.4c. The bug
37
typically causes a crash. The result for weighting = 0 is not
38
affected. Versions before 4.4 are correct. This bug is now fixed.
